Incorporating alternative splicing and mRNA editing into the genetic analysis of complex traits.Musa A. Hassan & Jeroen P. J. Saeij - 2014 - Bioessays 36 (11):1032-1040.
The nomination of candidate genes underlying complex traits is often focused on genetic variations that alter mRNA abundance or result in non‐conservative changes in amino acids. Although inconspicuous in complex trait analysis, genetic variants that affect splicing or RNA editing can also generate proteomic diversity and impact genetic traits. Indeed, it is known that splicing and RNA editing modulate several traits in humans and model organisms. Using high‐throughput RNA sequencing (RNA‐seq) analysis, it is now possible to integrate the genetics of (...)

© 2015 Elsevier Inc.Toxoplasma gondii is a protozoan pathogen in the phylum Apicomplexa that resides within an intracellular parasitophorous vacuole that is selectively permeable to small molecules through unidentified mechanisms. We have identified GRA17 as a Toxoplasma-secreted protein that localizes to the parasitophorous vacuole membrane and mediates passive transport of small molecules across the PVM. GRA17 is related to the putative Plasmodium translocon protein EXP2 and conserved across PV-residing Apicomplexa. The PVs of GRA17-deficient parasites have aberrant morphology, reduced permeability to (...)

On unification and admissible rules in Gabbay–de Jongh logics.Jeroen P. Goudsmit & Rosalie Iemhoff - 2014 - Annals of Pure and Applied Logic 165 (2):652-672.
In this paper we study the admissible rules of intermediate logics. We establish some general results on extensions of models and sets of formulas. These general results are then employed to provide a basis for the admissible rules of the Gabbay–de Jongh logics and to show that these logics have finitary unification type.

Admissibility and refutation: some characterisations of intermediate logics.Jeroen P. Goudsmit - 2014 - Archive for Mathematical Logic 53 (7-8):779-808.
Refutation systems are formal systems for inferring the falsity of formulae. These systems can, in particular, be used to syntactically characterise logics. In this paper, we explore the close connection between refutation systems and admissible rules. We develop technical machinery to construct refutation systems, employing techniques from the study of admissible rules. Concretely, we provide a refutation system for the intermediate logics of bounded branching, known as the Gabbay–de Jongh logics. We show that this gives a characterisation of these logics (...)

The Admissible Rules of ${{mathsf{BD}_{2}}}$ and ${mathsf{GSc}}$.Jeroen P. Goudsmit - 2018 - Notre Dame Journal of Formal Logic 59 (3):325-353.
The Visser rules form a basis of admissibility for the intuitionistic propositional calculus. We show how one can characterize the existence of covers in certain models by means of formulae. Through this characterization, we provide a new proof of the admissibility of a weak form of the Visser rules. Finally, we use this observation, coupled with a description of a generalization of the disjunction property, to provide a basis of admissibility for the intermediate logics BD2 and GSc.

Finite Frames Fail: How Infinity Works Its Way into the Semantics of Admissibility.Jeroen P. Goudsmit - 2016 - Studia Logica 104 (6):1191-1204.
Many intermediate logics, even extremely well-behaved ones such as IPC, lack the finite model property for admissible rules. We give conditions under which this failure holds. We show that frames which validate all admissible rules necessarily satisfy a certain closure condition, and we prove that this condition, in the finite case, ensures that the frame is of width 2. Finally, we indicate how this result is related to some classical results on finite, free Heyting algebras.

Decidability of admissibility: On a problem by Friedman and its solution by Rybakov.Jeroen P. Goudsmit - 2021 - Bulletin of Symbolic Logic 27 (1):1-38.
Rybakov proved that the admissible rules of $\mathsf {IPC}$ are decidable. We give a proof of the same theorem, using the same core idea, but couched in the many notions that have been developed in the mean time. In particular, we illustrate how the argument can be interpreted as using refinements of the notions of exactness and extendibility.

Caught in the Middle: How and When Psychological Contract Breach by Subordinates Relates to Weekly Emotional Exhaustion of Supervisors.Jeroen P. de Jong, Mike Clinton, Matthijs Bal & Beatrice Van Der Heijden - 2021 - Frontiers in Psychology 11.
In psychological contract research, the side of the supervisor is strongly underexposed. However, supervisors are responsible for maintaining relationships with both their subordinates and senior management and are likely to be influenced by events unfolding in these relationships. In this study, we state that supervisor well-being may be affected by subordinates who fail to meet their obligations. This study adds to psychological contract research by developing an understanding of how and when subordinate psychological contract breach (PCB) is associated with supervisor (...)

    We are better off without perfect perception.Eli Brenner & Jeroen B. J. Smeets - 2001 - Behavioral and Brain Sciences 24 (2):215-216.
Stoffregen & Bardy's target article is based on the assumption that our senses' ultimate purpose is to provide us with perfect information about the outside world. We argue that it is often more important that information be available quickly than that it be perfect. Consequently our nervous system processes different aspects of information about our surrounding as separately as possible. The separation is not between the senses, but between separate aspects of our surrounding. This results in inconsistencies between judgments: sometimes (...)

In their target article, O'Regan & Noë (O&N) give convincing arguments for there being no elaborate internal representation of the outside world. We show two more categories of empirical results that can easily be understood within the view that the world serves as an outside memory that is probed only when specific information is needed.

An alternative multi-joint extension to the lambda model is proposed. According to this extension, the activity of a muscle depends not only on the difference between lambda and length of that muscle, but also on the difference between lambda and length of other muscles. This 2-D extension can describe more neurophysiological experiments than the extension proposed in the target article.

The mechanisms responsible for the flash-lag effect cannot provide the motor prediction that we need in daily life.Jeroen B. J. Smeets & Eli Brenner - 2008 - Behavioral and Brain Sciences 31 (2):215-216.
The visual prediction that Nijhawan proposes cannot explain why the flash-lag effect depends on what happens after the flash. Moreover, using a visual prediction based on retinal image motion to compensate for neuronal time delays will seldom be of any use for motor control, because one normally pursues objects with which one intends to interact with ones eyes.

Over the past decades, both wild and domesticated insect pollinators are in dramatic decline, which puts at stake the existence of species, ecosystem resilience and global food security. Globally, 87 of major food crops depend on animal pollination. Together these account for 35 % of the world food production volume. Pollinator mediated crops are indispensable for essential micronutrients in the human diet. Many ornamental plants as well as crops for fibre, fodder, biofuels, timber and phytopharmaceuticals also depend on insect pollinators. (...)

I have learned from both, but think that further progress can be made. MacDowell distinguishes five separate measures: The Old Legislation Law, requiring action at a specified time, advance publicity for the new proposal, concurrent repeal of any existing law with which the new proposal conflicts, and a decision (...)

This paper is concerned with the moral justification for palliative sedation until death. Palliative sedation involves the intentional lowering of consciousness for the relief of untreatable symptoms. The paper focuses on the moral problems surrounding the intentional lowering of consciousness until death itself, rather than possible adjacent life-shortening effects. Starting from a Kantian perspective on virtue, it is shown that continuous deep sedation until death (CDS) does not conflict with the perfect duty of moral self-preservation because CDS does not destroy (...)
